When you move the throttle stick on the transmitter it moves the throttle bar and the aux 2 bar in clean flight. As far as I can tell the transmitter isn't set up to mix those two channels. 2. I don't know about the rev 6, but it may simply not accept the reboot command sent by the CF GUI until you have some version of CF on it. Any flash from now on should work without that box checked and the pins bridged, though.
